That happened to a team mate before a race. He charged the Di2 battery the night before and his shifters wouldn’t work the next morning. He fortunately found someone with a Di2 charging cable.
A bit of speculation here: I have had a battery issue with one of my Force AXS shifters (yes, I know, not Shimano). The issue was that the shifter had a built-in motion sensor that’d reset a sleep timer when triggered. Perhaps you have a similar issue where your Di2 system occasionally wakes up from sleep for no good reason?
Front mech/app would work if RD was in crash mode. Sounds like connection to battery/junction box has come loose, or (I’ve seen a few recently) sudden failure of the battery circuit board.
It’s funny, the only thing I asked them about was the battery when I bought it as it was last years model. They said is was covered so, yeah I’ll go to them.
See how it charges tonight as I’ve got a long ride tomorrow away from home.
I don’t think it’s referring to the main battery. I think it’s referring to your shifter batteries. Those aren’t rechargeable and need to be replaced periodically.
Also, if I remember correctly, there’s three connectors on the Di2 battery and there must always be something plugged into the middle one, even if it’s just a dummy plug with a jumper.

Are you sure it’s charging? Mine has an unpleasant tendency to stop charging shortly after it starts; I think it’s a mechanical problem with the cable since I can get it to keep charging by propping up the cable so there’s no tension on it at all.
OK so I’m convinced that the error that you are seeing is some kind of bug. I got a similar battery error today trying to connect to my 12 spd 105 Di2 to the iOS e-tube app. It saw my rear derailleur asa nearby device but when I tried to connect it gave a battery error and wouldn’t connect. Happened multiple times. This was with e-tube project iOS app 5.3.2 and one older firmware version than current (was current at end of August before the security patch).
Yet I had ridden the bike a week ago and my battery was at ~60% at the end of my ride. And the bike was shifting just fine when not trying to connect. And when trying to connect the indicator light on the RD had the normal blue flashes, indicating it was ready to connect.
Then I connected the charger to the RD and immediately tried to connect again (with it charging). Now it connected right away. The whole reason I was connecting was to update the firmware. When I tried to update the firmware I was told that I needed to unplug the charger. I did and despite it only having been charging for less than 2 minutes, the little battery indicator graphic showed 3/4 bars of charge. I was able to update the software on every part of the system one by one, which took like 15 minutes, and I still had a half charge left at the end.
So all that’s to say, clearly there’s a bug in a recent update of the iOS app that caused this. And it’s a false error.
